Cliche, but 'Nirvana Unplugged'.
Also 'Alice In Chains' is up there.
'Stripped' by The Rolling Stones isn't an official MTV Unplugged, but it's up there with the previous two.

Natalie Merchant wasn't bad in 10,000 maniacs, but when I heard one of her solo albums (my mother bought it and played it over and over 5 years back), it wasn't that great.
The Cure had a good unplugged set on MTV. However, Smashing Pumpkins should refrain from being unplugged.
The Cure release their latest greatest hits both as original and with a bonus acoustic cd of the same tunes. Very fucking good if you like The Cure.
Nirvana's unplugged almost made me purchase a Nirvana lp.

Nirvana's, only cause they brought Curt and Cris out for some Meat Puppets tunes, plus a great version of In The Pines.

I never had the patience to sit through an entire show, but I do have some favorite performances:
10,000 Maniacs "Because the Night" - powerful Merchant vocals on that one
Nirvana "The Man Who Sold The World" - Lovely Bowie cover (dare I say, better than the original)
Nirvana "About A Girl"
Eric Clapton "Layla" - Tears in Heaven was good, but this version led me to the classic "plugged" version. Great when a performance can do that.
I liked "Storytellers" on VH1 better (basically the same format, but more interesting because they actually talked about the songs). Best ones: Johnny Cash and Willie Nelson, Ray Davies 
I like to catch the occasional "Austin City Limits" if it's a band or artist I've heard of
